Mukai received a Doctor of Medicine degree from Hokkaido University in 1981. Ten years later he earned his Ph.D. degree from the same university.
Mukai began his career as a medical doctor of the Department of Medicine at Hokkaido University in 1981. Ten years later he took a position of a fellow at State University of New York, Stony Brook. Then in 1994, Masaya became an instructor at Hokkaido University. In 1997, he was appointed a chief physician of rheumatology and clinical immunology, hematology department at Sapporo City General Hospital, where he served until 2013.
Mukai is a member of Japanese Society of Allergology, Japanese Society of Clinical Immunology, Japanese Society of Clinical Rheumatology, American College of Rheumatology, Japan Rheumatism Association, New York Academy of Sciences, Japanese Society of Hematology and Japanese Society of Internal Medicine.
Masaya Mukai married Seiko Sato. They have three children.
