Berkey was born was born in Goshen, Indiana, on March 25, 1867.
He enrolled in the University of Minnesota directly after graduation from Farmington High School . He continued his studies at Minnesota, earning a Ph. D. in Geology in 1894.
He was an instructor in geology at the University of Minnesota from 1893 to 1903, when he left to teach at Columbia University, from which he retired as professor emeritus in 1938. A specialist in geology as applied to engineering, Berkey was employed by the state geological surveys of Minnesota, Wisconsin, and New York. He was also consulting geologist of the water supply departments of New York, Massachusetts, and Los Angeles, consulting engineer for the United States Reclamation Bureau of the Tennessee Valley Authority, and geologist for the Port of New York Authority. In 1922 Berkey was appointed chief geologist of the Central Asiatic Expeditions of the American Museum of Natural History, and he was executive secretary and president of the Geological Society of America. He was frequently consulted by mining and engineering concerns, and his publications include works on the geology of Mongolia, New York, Minnesota, Wisconsin, the Mississippi Valley, Puerto Rico, and the Gobi Desert. Berkey died August 22, 1955, in Palisade, New Jersey.

In 1922 Berkey was appointed chief geologist of the Central Asiatic Expeditions of the American Museum of Natural History, and he was executive secretary and president of the Geological Society of America.
He was a member of the National Academy of Sciences, the American Philosophical Society and the American Association for the Advancement of Science.
