He taught courses on the Middle East/Ottoman history, with an interest in labor, social and economics, during the early and modern periods. He also provided training in the reading of Ottoman archival sources. In 2006, Quataert resigned as board chairman of the Institute of Turkish Studies following his statement that scholars should not avoid researching the Armenian Genocide.
His resignation was influenced by the Turkish ambassador to the United States, Nabi Sensoy, who had told Quataert that his statement had angered government leaders in Turkey and endangered the Institute"s funding.
