Marques was born on June 21, 1955 in Lisbon, Portugal; the daughter of Carlos Alberto Ventura and Clementina Marujo Marques.

Marques graduated from Instituto Superior Técnico of the University of Lisbon in 1978. She received a Doctor of Philosophy degree in Biochemistry from the University of Lisbon in 1993.
Marques began her career as a chemical engineer at Technology University of Lisbon in 1973 and held the position for five years. In 1982, she took a position of a trainee researcher at National Laboratory of Industrial Technology. Three years later Fernanda was appointed an assistant researcher at the National Institute of Industrial Engineering and Technology.
Then in 1994, she became an executive director of Central Laboratory of Analyzes at the University of Aveiro, where she worked until 1998. Also since 1994 Fernanda has served as a researcher at Technological and Nuclear Institute (nowadays Technical University - Campus Technology and Nuclear)
Marques is a member of the Portuguese Society of Biochemistry and Portuguese Society of Microscopy.
On December 21, 1988 Fernanda Marques married João Manuel Martins Pires. They have a child.
