Flener attended Armijo High School (Fairfield, California), then spent three years at California State University, Fullerton pursuing a business major.

During those three seasons, Flener had a record of 21-3 as a starting pitcher. He left before completing his degree when the Toronto Blue Jays selected him in the ninth round of the 1990 draft. Flener played for the Blue Jays in 1993, 1996, and 1997.
Flener continued playing minor league baseball until January 2001, when he lost his right eye after being struck by a batted ball while pitching in the Venezuelan Professional Baseball League.
