Hershey was born on February 6, 1876 in Gettysburg, Pennsylvania, United States; the son of Abraham and Hosie (Eyster) Hershey.
Hershey received a Bachelor of Science degree in 1907 and a Master of Science degree in 1910 from Gettysburg College. He studied at Harvard University from 1907 to 1908 and at Johns Hopkins University in 1910-1911. John was awarded a Doctor of Philisophy degree from the University of Chicago in 1924.
Hershey began his career as a professor of chemistry at Bridgewater College in 1908. Three years later he took the same position at Defiance College. In 1918, John became a professor of chemistry and head of chemistry department at McPherson College and held it for twenty seven years.

1940Hershey was a member of the American Association for the Advancement of Science, International College of Anesthetists and American Chemical Society. He was a president of the Kansas Academy of Science in 1933.
On August 24, 1916 John Hershey married Effie (Bowman) Hershey.
