McGill was born on October 13, 1851 in Monroe, Tennessee, United States; the son of Robert and Elizabeth (Hogg) McGill.
McGill received a Bachelor of Science degree in 1879 and a Doctor of Philosophy degree in 1881 from Vanderbilt University.
McGill began his career as a fellow at Vanderbilt University in 1879. Two years later he became an instructor at the same university. Also John worked as an adjunct professor of chemistry at Vanderbilt University from 1886 to 1900. Then in 1900 he was appointed a professor of organic chemistry and dean of the School of Pharmacy at that university. Since 1920 McGill was a professor emeritus of organic chemistry at Vanderbilt University.

1889McGill was a member of the American Association for the Advancement of Science, American Chemical Society, Tennessee History Society and Phi Beta Kappa.
On July 6, 1893 John McGill married Lizzie Allen. They have 2 children.
