On April 26, 1861, he enlisted as a private with the 1st New Hampshire Volunteers and was soon appointed a lieutenant. Clough later served as a captain for the 4th New Hampshire Infantry. On July 30, 1864, he was wounded in the mine explosion at St. Petersburg, Virginia.
Around August 1864, he became a lieutenant colonel with the 10th New Hampshire Infantry.
In March 1865, he was wounded at Fort Stedman. He received his appointment as brevet brigadier general dated to March 13, 1865.
In 1909, he was appointed to the rank of major general by Governor Henry B. Quinby.
Clough led the City Guard of Manchester, New Hampshire, and was a member of the City Guard at Lowell, Massachusetts.
