Nakpil studied Engineering at the University of the Philippines. In 1922, he earned his Bachelor of Arts degree in Civil Engineering from the University of Kansas. Also Juan studied Architecture at the Fontainebleau School of Fine Arts in France.
Nakpil began his career in 1928, working at Andres Luna de San Pedro's architectural firm and Don Gonzalo Puyat & Sons. Two years later he opened his own architectural firm.
He designed the International Eucharistic Congress altar in 1937 and rebuilt and enlarged the Quiapo Church in 1930 adding a dome and a second belfry to the original design.
Nakpil was named one of the National Artists for architecture in 1973. He was regarded as the Dean of Filipino Architects.
He is known for his works, including Geronimo de los Reyes Building, Magsaysay Building, Rizal Theater, Capitol Theater, Captain Pepe Building, Manila Jockey Club, Rufino Building, Philippine Village Hotel, University of the Philippines Administration and University Library and the reconstructed Rizal house in Calamba.
Juan Nakpil was married to Anita Agoncillo (Noble) Nakpil. They had a son.
He was a General during the Philippine Revolution against Spain.
She was the founder and vice-president of the women's chapter of the Katipunan of the Philippines.
