The younger Allen attended schools in Montgomery, Alabama, before graduating from Princeton College (now Princeton University) in 1854.
Allen's prewar career was uneventful as he devoted himself to turning a profit on his plantation. Although he did not particularly support the war, he entered the Confederate Army in 1862 as a major and later colonel in the 1st Alabama Cavalry. He served with distinction at the battle of Shiloh.
Wounded at the battles of Perryville and Murfreesboro, he was promoted to brigadier general on February 26, 1864, and served in the Army of Tennessee during the Atlanta campaign. In March 1865, he was promoted to major general in charge of Crew's and Anderson’s Brigades in the Carolinas. He surrendered at Salisbury, North Carolina, in May 1865 and was paroled at Charlotte before the end of the year.
After the war, he returned to planting. He was appointed adjutant general of Alabama in 1870 and served as a United States marshal in the Cleveland administration.
William Wirt Allen was appointed Major General by Confederate President Jefferson Davis in 1865 and commanded the Cavalry Corps, Army of Tennessee in the Carolinas Campaign until the war's end. He became involved in the railroad industry and served for a time as a United States Marshal.
Allen helped found and organize the Confederate Survivors Association of Montgomery.
On August 13, 1857, William married Susan Claiborne Ball, by whom he had eleven children.
