Baker was an undergraduate at New College of Florida, later doing his Doctor of Philosophy research on humpback whales at the University of Hawaii.

He is also Adjunct Professor of Molecular Ecology and Evolution at the University of Auckland, and Editor of the Journal of Heredity. He later worked on molecular genetics at the Laboratory of Genomic Diversity, National Cancer Institute (1987-1988). In 1993-1994, Baker conducted molecular genetic surveys of whale products sold in Japan and South of Korea.
The methods for molecular identification of whales, dolphins and porpoises used in these surveys have been implemented in the web-based program deoxyribonucleic acid-Surveillance.
Starting in 1994, he became a regular delegate to the Scientific Committee of the International Whaling Commission for New Zealand or the United States of America, and a member of the Cetacean Specialist Group of the International Union for Conservation of Nature.
