Hammerling studied at Humboldt University of Berlin and Philipps University of Marburg. He received his doctorate in 1924.
Hammerling began his career as a research assistant at the Kaiser Wilhelm Institute for Biology in 1924. Seven years later he took a position of a lecturer at the same institute. In 1940, Joachim became a director of the German-Italian Institute of Marine Biology. Two years later he was appointed an associate professor of marine biology at the University of Berlin.
In 1946, Hammerling became a head of the Kaiser Wilhelm Institute for Biology in Langenargen am Bodensee. Also he worked as a director of the Max Planck Institute for Marine Biology from 1949 to 1970.
He began growing Acetabularia in laboratories in the 1930s. Joachim discovered that the plant had one cell and the nucleus was always located in the rhizoid. In additon, he studied the roles of the nucleus and cytoplasm by experimenting with the Acetabularia. In 1943, Hammerling determined the role of the nucleus after his experiment that proved the existence of morphogenetic substances, which became known as mRNP ( messenger ribonucleoprotein particles).
Hammerling was elected a foreign member at the Royal Society of London in 1970.
