Nathaniel was born in 1607, the son of Richard Wyche, a director of the East India Company, by his wife Elizabeth Saltonstall, daughter of Lord Mayor of London Richard Saltonstall.

He was president of the English East India Company for 1657-1658, and was the first company president of the whole of India, which had previously been divided into four presidencies. He died at Surat on 17 May 1659.
