McGiffert was born on October 5, 1928 in Chicago, Illinois, United States; the son of Arthur Cushman McGiffert and Elisabeth (Eliot) McGiffert.
McGiffert received a Bachelor of Arts degree from Harvard College in 1949. Two years later he earned his Bachelor of Divinity degree from Yale University. Also in 1958, Michael was given a Ph.D. from the same university.
McGiffert began his career as an instructor of history at Colgate University in 1954 and held the position for a year and again in 1956-1960. In 1955, he was appointed an instructor of history at the University of Maryland, where he worked until 1956.
In 1960, Michael became an assistant professor of history at the University of Denver. Also he served as an associate professor at that university from 1964 to 1969. In 1969, McGiffert took a position of a professor of history at the University of Denver, where he served until 1974. In 1972, he became an editor of the "William and Mary Quarterly" and had held the position for twenty five years.
Michael McGiffert's edition and annotation of the Shepard autobiography and journal was hailed as an important contribution to the understanding of the puritan mentality. In addition to his brilliant edition of Thomas Shepard’s journal, he published a number of insightful essays on the development of puritan covenant theology.

1965McGiffert was a member of the American History Association, Organization of American Historians, American Antiquarian Society and Massachusetts Historical Society.
In 1949, McGiffert married Elizabeth Eastman, with whom he divorced in 1959. On August 13, 1960 he married Genevieve White Mischel.
